I have multiple systems that are registering as the same device and overwriting data. For example, I have dc1.example.com and fs1.example.com. If I audit dc1, OpenAudit contains the dc1 data. If I audit fs1, the dc1 device contains all of the fs1 data.

Any ideas on how to stop this?

All the system match criteria are now available in Admin->Configuration->List Configuration. Check your match_* options. Maybe take a couple audit txt files and with your match_* config try to see why they're getting combined.
